Weapon Mods locally and Weapon Mods in Online matches

If I have a modification that modifies weapon behavior loaded, and then I go into an online game that uses a different one, would the server's mod be used in game, or would mine work?

The servers weapon mod will do its thing.

When you're playing offline, you're technically considered "hosting," and in fact you do -- you host the bots. The rule of WMs are that the host's WM will always be the one used. So, online, the server admin's WM (and even "Default" counts as a WM, eh) is the one that everyone on the server plays by.
