Mods and mod launcher question

Ok. So maby i am just stupid but i have a question. I am using the ModLauncher made by SK (which i love by the way). My question is this. Most mods you extract directly to the Soldat main folder. Well, Some mods are not available for selection using the launcher but they replace the default Soldat weapons and stuff so that if i want to play default Soldat i cannot because it uses whatever the mod was. Am i needing to put them in the mods folder? For example. I have the MegaMan Mod (also very awesome) but when i extract the files into my main folder if i try to play default Soldat it uses the MegaMan gfx/sounds and stuff instead of the default. But other mods such as (a couple of my favorites) Cryso or the Quake Arena mod dont do that. They are able to be chosen and used by the Mod Launcher without problems. I back up my files often so its not a huge problem but annoying haveing to fix it. Can someone help me here? Is there a way to get all my mods to be available in the Mod Launcher? For those mods that overwrite the original Soldat files, make a folder for it in the Mods folder and then unzip into there instead of directly into Soldat folder.
