GIMP can do transparency. I made my avatar with GIMP, and as you can see, the dancing chainsaw's background is always the same color as whatever is behind it.
You'll either need to mess with layer masks or make your layer not the background, make sure keep transparency isn't checked and use the color region selector (shift+o) and clear (ctrl+k).
