I think this is a common misconception. Religion is simply one of the aspects where conflicts of interests show up very clearly. As long as we value our individual human rights, there will always be conflicts of interest, and hence, conflict. Depending on how it's interpreted, religion can promote tolerance just as it can be divisive. Religion isn't a true root cause of wars, for otherwise atheists should be the most agreeable people in the world.

I find myself quite agreeable, I am fine with any religion as long as they're not trying to tell me I am wrong. I usually never say god or whoever doesn't exist, I can't prove it anyway.
It's just that any religious person I know (I have some religious friends) sees everything with some kind of filter in front of their eyes. They tend to think in facts instead of hypothesises. It's real hard to think outside your own paradigm.

What's wrong with the Jews today? Well, they're Jews.

Sounds intolerant in your head doesn't it? But it is true, they are Jews and they hold Jewish beliefs. Belief that Palestine is their promised land from God and they have the divine right to that land.

Equally so, what's wrong with Muslims today? Well, they're Muslims.

Sounds slightly less intolerant doesn't it? But it's true, they are Muslims and they hold Islamic beliefs. Belief that unbelievers should be killed and women who do not cocoon themselves in cloth deserve to be raped and that they have a Jihadic duty to spread Islam throughout the world by any means possible. It's in the Qoran so don't be hatin' on me. Sure, the majority are decent peaceful people... but then so why are they even Muslims? 

What's wrong with Christians? Well they're Christians but they are pretty much only surviving in secular countries at this point making them quite a tame and merely condescending bunch, even if their core teachings used to be equally as vicious as Islam's. Bill O'reilly is about as bad as they get.

What's wrong with agnostics? Well they're lazy fence sitters who should take some fucking initiative.
